Although I'm not a PLD main, I may be able to assist with my experience with a controller so far. I use a wired 360 controller myself, so the button layout should be similar.
With cycling through targets, I use two methods. My primary method is to simply tap either right or left on the control cross to find the next target. There are plenty of things you can select though that can make this time consuming. To compensate, you may want to pull up your menu, go to Systems, then Character Config, then Target, and finally Click Filter Targets. You can set it up so that you don't have to cycle through targets you don't want, such as minions. I'm not sure which ones to deselect to make it tank friendly, so you may want to play around with it to find out which selections work best for you.
My second method does not make use of a controller, but I find it valuable in FATES. I actually use the tab key on my keyboard to select an enemy quickly. This is very handy when there are just way too many targets on the screen. It can be a pain sometimes to pull out the keyboard, but at the speed enemies die sometimes, it can be very valuable in FATE.
With marking targets, I have little experience in it. On my controller, I know I can pull up the mini target menu by pressing the X button (Square button on PS3 controller). Essentially, I select my target, press X, select mark, then select the icon you want to use. I haven't played around with it too much, so I do not know if you have to close the target window before selecting a second target.
I don't know if it would work, but another method I thought about is dedicating my 8th Hot Crossbar to markers. That way, I can hold R1 and then select the 8th bar on the quick menu, and then maybe something like L2 + Y for target 1, L2 + B for target 2, etc. As long as you don't deselect the option in the main menu, this Hot Crossbar will remain the same for all of your classes and jobs. This way, you don't have to keep setting it for PLD, WAR, and whatever other tank classes/jobs they will introduce later.
And a little trick that may help in various activities, you can change your camera distance by holding L1 and pressing either up or down on the right analog stick. My experience with this trick has not been 100% successful though, and sometimes it will take a try or two to get it to work. But it is a lot more convenient than reaching for the mouse when using a controller.
